And what is one of the parts is destroyed in the heat of battle? The remaining will be separated for the ever or can I rebuild it somewhere(instead of recommissioning the remains and built a new one)?
The destroyed parts are destroyed, you can't build part of the ship. But parts from different Prometheus can join together.

If you build 2 or more complete ships and say one ship loses its lower section and another ship loses its upper and middle sections, can the compatible parts from two ship combine instead?
As long as there is one of each of the three segments (Alpha, Beta, Gamma) then one "integrated" Prometheus can be recreated

So, does it offer any advantages when in multi vector mode? faster, more fire power?
There are 4 phasers and 2 quantum launchers on the integrated Prometheus, and there are the same on each of the parts of the ship. You do the math :)
It will be an expensive thing to get, last item on the TNG Federation tech tree too
